Al Merreikh advanced 2-0 on aggregate after also winning the first leg 1-0. Power needed to win by at least two goals to progress.
The result is a step back for the reigning Zambian Super League champions, who reached the group stage last season.
Power held Al Merreikh scoreless in the first half but struggled to create clear chances. The visitors took control early in the second half when Fenohasina Razafimaro scored in the 51st minute to put the Kitwe side further behind.
Power coach Osward Mutapa called the result disappointing but said the team will learn from it.
“These are the type of games. We knew it is a knockout. Football is for the brave. Today we are out, tomorrow we set up to show that we are champions,” Mutapa said.
He added that failing to score over both legs cost Power.
“At this stage of the competition, if you don’t score you have problems, and that is what killed us in this game,” he said.
